Abstract: 
For species specific detection of Saccharopolyspora rectivirgula we initially designed a PCR primer system targeting the 16S rRNA-gene of S. rectivirgula DSM 43747T based on current sequence information from primary public databases. Despite the optimization of PCR protocol we could only detect the type strain (43747T) and strain DSM 43114, whereas five further reference strains remained undetectable. As a consequence, we analysed the 16S rRNA gene sequences of all other strains by cloning, to obtain more detailed sequence information. The analyses revealed sequence differences at the target position, between and within the strains, which can be explained by different 16S rRNA operons. Based on these informations a novel primer system (Act1886F/Srv1432R) for the species specific detection of S. rectivirgula was designed for bioaerosol samples. First results revealed a high amplification efficiency of 16S rRNA - genes from all available strains of S. rectivirgula using the new designed primer system.
